I'm relying on the thesisdown r package for my main project at the moment. This means that I'm composing in .Rmd r-notebooks. This template can be installed in R with the following commands.

Many papers, presentations and website begin in emacs org-mode and then go through LaTeX or Jekyll to become a pdf or html.
